Both options are at Appearance → Customize → Design → Header.
Header height
A short list rather than a free number, because the bar is fixed to the top of the screen and the page below it is pushed down by exactly this amount — a half-typed value would collapse the layout.

The page is pushed down to match automatically, so the bar never covers your content whatever you pick.
Height and logo together
The image logo height is a separate setting and does not grow the bar. Leave roughly 16px of clearance above and below the logo: a 44px logo is right in a 60px bar, a 60px logo wants 80px or more.
On the Nav below header layout this setting sizes the logo row; the menu row underneath is sized by its own contents.

None is the right pick when the header takes a background colour of its own — the colour change already says where the bar ends, and a line on top of it reads as an extra.
Shadow suits a sticky bar over a busy page: it lifts the bar off the content scrolling under it in a way a flat line does not.
On the dark header skin the line flips to the light side automatically, so it stays visible against a dark bar. You do not need to change anything when switching skins.
On the Nav below layout, this setting governs both the line under the bar and the one between the logo row and the menu row — picking None clears both.
The footer twin
The footer has the same four choices under Footer padding and border, with one difference: the footer’s default is None, because the theme has never drawn a line there.
